Thus far we've been unable to verify or reproduce this bug. Or, it has been observed but it cannot be triggered with a reliable test case. You can help us out by editing your report or adding a comment with more information.
One of my servers shut down with "BYOND Error: bad world". This was after hours or days of uptime, not instantly on startup.

This is not descriptive at all, apparently it can mean a range of things happening such as too many objs or mobs and other things.

Can this error be clarified somehow?

In the absence of more information I have to mark this unverified. You mentioned that your server does copy files around and there is a chance that a reboot could have occurred while only a partial .dmb was present, so I think that's all that was going on, but if not we'll need more info to investigate.
