Ok so from testing in my own game the problem has now magically fixed itself with 509.1319. And no I did not make any changes to my game's code.

I haven't been able to reproduce this via sleeping the proc before the input pops up, which would have simulated lag fairly nicely. Ter13 has been doing some investigating and is trying to do what he can to bog down the client in the hopes of producing a similar effect.
This bug seems to have become much more rare than it used to be. It only happens to me maybe 2% of the time.
