You can't set subtile to nothing, after you save, and go back to your site, It will show the text that you last deleted.

I had a trick for that. Enter in "<b></b>" as the subtitle. It works. ;-)

It actually reverts to the default subtitle, which is "A nice place on the web". We do this as a feature, so that every new Member site gets that default subtitle.

If you don't want any subtitle, you can work around it as CableMonkey suggested, or by simply putting in a non-breaking space (&nbsp;).
