It can link to the hub. Hazordhu's standalone launcher is like the hub page, with a description and a server list. Clicking the "Join" button launches the game.

It's not like the standalone doesn't exist or is a new thing. It has existed for... a while now.

The download for the standalone is no longer under the Downloads section. FreeBSD is just one of the many operating systems in which you can host BYOND games with.

You can now download the standalone packager by visiting any of your hubs' settings and navigating to the Distribution tab. Unfortunately the packager is useless without a distribution key -- which at this time costs $100 (though Tom has stated multiple times recently a free option is on the way) -- so you can't really test it out at this point unless you pay for one.
Oh I have another questions if this will be a standalone and people will play the game as guests how will their progress be saved? Oh and also how will multiple people be online if it is not through byond hosting?
Well you can either save their files through their guest key, or make a username and password setup that's unique to your game.

As for multiplayer, BYOND doesn't host any of the games, people (or "shell servers") do.
